Can I at the time of filing income tax return claim LTA, as my employer have deducted tax on the payments.

Definitely, you can claim LTA at the time of filing return of income and get refund of the taxes that your employer had deducted. Moreover now Supreme Court in a recent ruling had clarified you need not submit travel bills to your employer in order to claim LTA. So all you had to do was just to furnish the amount of your travel expenditure to your employer. Now since the tax has already been deducted by your employer, you can claim the same in your income tax return.
